you'll be able to do it in AE if you can isolate the water.

 

create a second composition / layer, isolate the water and correct the colour as required using an appropriate effect then just layer it over the original version.

 

if you can't isolate the water you may be able to get a way with only rendered the water geometry inorder to create a mask that can be used in AE.

 

just think about it as you would in photoshop etc.
